OK It's been almost 2 YEARS haven't seen a fix for this problem.

Sorry got the dates mixed up, it's been 1 year, still frustrating to wait this long for a fix.

I had a look at the firmware notes and couldn't find a reference to the config item to turn off the popups.

Can you specify what the right parameters to turn off the voicemail and missed call popups.

Go to Web Interface-> Feature-> Notification Popups, disable the Missed call popup.

I was hoping for something for the provisioning file. Can these be turned off via the provisioning file?

Yes, it can be turnned off through autoprovision:

features.missed_call_popup.enable = 0
